Some things I can think of would be that the ball screws may be a little longer than needed with thinner plates. So you may need longer spacers on the stepper motor mounts. Or, if possible, run the extra screw length out the hole at the end away from the steppers. Probably not ideal though. You could also get away with shorter plate mounting screws. Other screw lengths may also need changing.
