That is not quite correct since your CAM program doesn't know that your bit is undersized and therefore will have each pass at the correct place....
You may need to file a flat surface on the lead screw for the set screw to sit on.

I think that tramming the z axis is just as important as tramming the router. A perfectly square router will still not cut properly if the z axis...

These are normal. The word 'chopper' sometimes comes up when talking about stepper motors and their drivers. This is the reason for that.
