I noticed my cuts were ever so slightly angled, so I checked the router with a square. It is off in the Y direction, think sagging at an angle from the mount. How can this be adjusted? I checked that everything is tight and flush where it should be. I have also flattened my spoil board and noticed lines indicating that the router is not perpendicular.

Check both the "Y" plates are 90 degrees to the Y axis c-beams - they should be dead square! Then loosen the screws that bind the X axis c-beam to the plates and take up any wiggle room available to tilt the X c-beam to square the Z axis.
